Inspection Worth It Or Not?
I have a 5 -unit building (5 - 1 bdr apts) under contract and booked a full building inspection including radon and pest for 1250 bucks.
Is this the going rate for a building inspection. The company is a very reputable company.
This is my first commercial property.

in CA the seller has to provide the pest and wood eating organisms (?)
Do you really want to know about Radon? I would be more concerned about lead paint and asbestos depending on the building age.
You can get probably get just a good idea of what is going on with the building by getting several good handymen to give you bid on work that need to be done. Compare notes on what each handyman list in his estimates as well as cost. Have them itemize the list. Pay close what each say as you accomplish on the inspection if you can accomplish them. Ask questions. This will give you some good field experience and save a few bucks as well.
